I am currently taking out the engine of my ‘92 VR4. While removing the upper intake plenum I noticed a blanked off thing near where the throttle body bolts on (Shown in picture) 
My question is, should there be an EGR pipe here?

Yep, that is the EGR blockage that some choose to do
